If Magneto was involved then it would really negate the value of his dialog at his trial. It was a powerful moment that I don't think they want to destroy.

100% agree. Magneto has been one of The Best Characters and This Version of Him where He's kind of This Antihero is So Fascinating and I think it would be wrong to just say that He was lying the whole time.
Magneto is a walking contradiction
One thing no one is talking about is the voice actor for Wolverine of Xmen 97 said a while back in a youtube short. "Season 2 of Xmen 97 is just the beginning" gave me chills when I saw the date it was posted.

Bastion is your big bad. Too many allusions to him and he is the only one that has access to the kind of tech that the FOH used on storm, the wild sentinels and even the time travel. He’s the only one that makes sense. And then there’s that picture with Forge

Im surprised no one has mentioned how the jean and Madelyn storyline is reminiscent of wandavision /multiverse of madness.
I suspect Apocalypse won’t be a major player in season 1, but I wouldn’t be surprised if the tease him at at the end of episode 10; much like how the original X-Men series teased Mr Sinister in the end of like last episode of season 1.

My guess this is "Operation Zero Tolerance" and Bastion with others were behind the massacre. Bastion did not appear in the 90's X-Men animated series and although brutality shocking, what a brilliant way to introduce Bastion as the newest nemesis of the X-Men.
Apocalypse returns whenever mutant population drops off. “Not again….” -Cable, is a reference to another apocalyptic event he’s trying to prevent.
Also, the mansion (X-Home) always gets destroyed in any self respecting X-Men story.

It’s definitely apocalypse as the main but sinister is definitely a subordinate who probably had a hand in creating bastion because he’s flesh… then trask probably made the 3 headed sentinel… this doesn’t seem far fetched at all.

....After telling Gambit about the plan and admitting to having previous history with Magneto, Rogue declines Magneto's proposal during the inauguration gala. Cable arrives to warn the X-Men of an impending attack, but is sent back to the future. Amidst this, Madelyne realizes Cable is an adult Nathan. Suddenly, a rebuilt Wild Sentinel Master Mold appears and leads a group of Sentinels in attacking Genosha, *seemingly* killing Madelyne, Magneto, and dozens of other mutants. Gambit sacrifices himself to destroy Wild Sentinel Master Mold, leaving Rogue heartbroken. At the X-Mansion, the remaining X-Men watch the aftermath of the destruction on live news with utter shock.
Ok, now this could work. What deal would Cyclops make with Mephisto if he lost Madeline, Jean, Nathan, and the other original X-Men class?

Apocalypse is in charge, but Mr. Sinister works for him. Mr. Sinister has worked with Sentinels before in the comics. My guess is that Mystique, working for Sinister and Apocalypse, changed into one of the humans that is high up in the Sentinels program and sent the attack.

I do not think Magneto was behind the massacre on Genosha. Remember the asteroid M arc when he wanted to protect mutants. I believe X let him run the X-Men because of when he created a nation for mutants and even strived to just wanting mutants to be left alone. I also believe that X came to terms of Magneto leading his own group of mutants and wanted Magneto to learn to be a ruler for a nation if he is that persistent because of their shared respect for each other. Magneto eventually came to learn to become more peaceful and is striving to combine his methods to those of X. Both X and Magneto have always wanted the other to come to their own side of the fence. X must've learned that a nation can be one step in peace for mutant kind and can force the U.N. into negotiations on mutant rights without war. After rewatching the 90's cartoon run it was mentioned during the asteroid M arc that even the X-Men themselves think they are doing more on fighting humans than working on establishing mutant rights and a change needs to happen.

Magneto had nothing to do with this. But he'll survive, and when he's back on his feet this will be his justification for going full villain again. At his trial he said he's trying to be better, but also threatened, "don't make me let you down". He is going to be absolutely brutal.

We've seen that Magneto only ever retaliates, he's never the insitgator in these situations. But based on the human' reactions to him being in charge... of the X-Men and Genosha, it feels very much like all of this has happened because of him. And therein lies the rub, learning that... is what will likely make him go rogue (you can't escape the puns here) 😢
I assumed in Civil War the reason TX and CA would align would be because they are both the two states most likely to want to secede the union to be an independent so they would be using each other for their own end goal agenda to eventually be separate from each other as well.
Gambit will come back as one of the four horsemen of Apocalypse just watch!!
